Why Two versions of FILES_java.gmk ?

One is used by the old build system (make) and the other is used by the new build infrastructure (makefiles). It's unfortunate that they are out of sync. As you have guessed they should not be. I'm hoping that the new build infra can eventually get rid of the need for silly listing files.
