In this case, the option is not removed, it is renamed to --with-target-bits. Also, the underlying logic has been improved so now it should only be needed if you explicitely want to compile to a 32-bit binary on a 64-bit system (or the reverse, if the system support it).
As for notices when changing options: the closer we get to production, the more important it gets to document changes. Currently, we still consider build-infra to be under heavy development and it is an extra burden to keep track of changes needing documentation, since they are so many. :)
I'll try to get some time to update the official documentation before I leave on vacation.
Also, I believe you (or the JPRT scripts?) are one of the few users who actuallt test build-infra with some regularity. ;-) Sorry that you got burned with this.
