We've changed our strategy for certs.  We now symlink
$JAVA_HOME/jre/lib/security/cacerts to /etc/pki/java/cacerts which is provided
by a system-wide certs package called ca-certificates.  We've completely
eliminated the certbundle patch.  In addition to the concerns you listed below
it was causing problems in the GlassFish installer and Eclipse Equinox.
