[rfc][icedtea-web] fixinf forgotten boot_dir vars

Thsi is valid also for 1.6
The boot_dir was removed to make modular jdk (jdk9+) work.

The reproducers now mostly works, only becasue $(BOOT_DIR) evaluates to nothing
and on most systmes things like $(BOOT_DIR)/bin/javac (and similar)  expanded as /bin/javac really 
doe exists.
