Depending on which build you are running, this is a known problem. I believe b16 fixes this -- we weren't properly saving the state of that checkbox.
When checked, you should see the menu extra/status item for Java appear in the menu bar when running an applet or Web Start app, just as it does in Java 6. It's a small version of the steaming coffee cup.
Now that you mention it, though, I do agree that 'system tray' is completely the wrong terminology for Mac OS X, and should be changed.

This covered picking up most of the UI changes from Java Preferences.app and put them into the Java Control Panel. They should also be in b16.

It has been a while since I updated that list. We are down to the point of knocking out the worst bugs, primarily in the AWT, plugin and Web Start.
I don't think it's been mentioned on this list, but we plan to move the entire JDK bug database to a JIRA-based system in the near future. That should make it easier to track your bugs of interest.
And while I certainly appreciate the desire to be self-sufficient and the value doing your own research, asking about specifics on this list is fine, too.
