Java Preferences.app doesn't open anymore

That path you provided is not accurate. I think you meant /System/Library/Java/JavaVirtualMachines, or /Library/Java/JavaVirtualMachines. We highly discourage you from tinkering with the contents of /System.

If you run this manual installer, it should put your system back in a coherent state: <http://support.apple.com/kb/DL1515>.
