It's I think just in line with what we do now for projects -- the structure of JavaFX is not 100% compatible with how Eclipse can structure its projects, and this is why for Eclipse we maintain our own config files.  For IntelliJ (and not sure about Netbeans) I think it manages to import the project correctly without custom provided config files.
