Can't you just change the loop:

while ((pidstring = largeHeapScanner.findInLine("PID\[[0-9].*\]")) == null) {
    Thread.sleep(500);
}

to something like:

while ((pidstring = largeHeapScanner.findInLine("PID\[[0-9].*\]")) == null) {
    largeHeapScanner.nextLine();
}

to check each line of output until there is a match?
