Java Preferences.app doesn't open anymore

JavaLaunching is included in that manual .pkg, and should overwrite the existing one on your disk. If you can't even get though the installer, I don't know how to rescue your system. You have probably made enough accidental changes that even installing the full set of all Java frameworks and the runtime .jdk itself probably won't undo the damage.

My suggestion is a clean system install. And don't mess with /System. Really.
