If you forget to do this, the configure script will tell you and give a 
nice command line that you can just paste (for each missing file).

Now to run the build. I've hidden the new build system away in sub 
directories to not confuse people who just want to build the normal way. 
You need to:

cd common/makefiles
../autoconf/configure
make

(You can run configure from the root or the autoconf directory, but you 
still need to go into the makefiles dir to run make.) The plan is to 
move configure and Makefile to the root when we make the switch.

So far I've only tested this on linux, but broadening platform support 
is our next priority after I move the jdk changes over. I don't expect 
much more to happen this week though as we are moving offices this week 
and that will likely keep our days filled.
