autoconf/configure does not detect that alsa drivers & cups are missing (Ubuntu 12.04 64-bit)

Hi all,

After fixing the logging.sh permissioning (which I saw a patch come in
for today) and JAXP_TOPDIR (which I know Kelly is applying a submitted
patch for) issues.

I've also run across that the autoconf/configure step missed the
required alsa sound driver headers (libasound-dev package in Ubunutu)
and cups (libcups2-dev in Ubuntu).

Not sure if this was reported before and apologies for a lack of a
patch, but I'm not confident enough yet to patch (read 'break')
MakeFiles and the like :-)
