Can proguard be used to build deployment bundle for JWS?

Tried an experiment changing rt.jar & jce.jar from libraries to injars on
windows 1.6.29 & got 630 warnings.  Did not go so far as to set ignore
warnings to true,  but this is not looking that feasible.
